Chapter 02 · Meet Your Microbiome

What a healthy microbiome looks like

There is no single ideal gut bacterial profile, and any product that claims to sell you one is ahead of the science. What research does point to consistently is diversity and function. A gut community with many different species, producing plenty of short-chain fatty acids, tends to be more resilient, better at keeping the barrier intact, and better at resisting overgrowth of unhelpful organisms.

Diversity is built by variety. Different bacteria specialize in different fibers. Oats feed one group, onions and garlic feed another, green bananas and cooled potatoes feed a third. Eating the same healthy breakfast every single day for a year is far less useful than rotating four healthy breakfasts.

  • Diversity of plants in equals diversity of microbes out.
  • Short-chain fatty acids, especially butyrate, are the main currency of benefit.
  • Fermented foods add live cultures; fiber feeds the residents you already have. You want both.
  • Antibiotics, chronic stress, poor sleep, and ultra-processed diets all reduce diversity.

Controlled feeding work has found that increasing fermented food intake can raise microbial diversity and lower markers of inflammation, sometimes more quickly than fiber alone does. The practical version is unglamorous: a glass of kefir most days, a forkful of sauerkraut or kimchi with dinner, plain live yogurt at breakfast.
